The USB 2 issue primarily occurs during rebuilds, it is caused when the drive enclosure says it can accept large I/O requests, but in reality cannot. Does not seem like this is your issue.

the Thunderbolt problem is another issue. Read this FAQ page for more information:

I'm using SoftRAID Lite 5.5 and just read the release notes which says: 
"There is a known bug in Mac OS X which can cause kernel panics with SoftRAID volumes when using disks connected via USB 2."

I have a 2011 MacBook Pro (Thunderbolt 1, but USB 2). Most of my USB disks are connected via an OWC Thunderbolt Dock via USB3. When I'm away from my office, I have a portable drive connected directly via my MBP's USB 2 port. 

Could a kernel panic cause all drives connected via Thunderbolt to disconnect all at once without warning? Or does that sound more like a motherboard/logic board issue? I've also seen this issue with SD cards in the built-in slot. 

Due to this known bug, should I not use my external drives with the built-in USB 2 port any more? I want to upgrade to a new MacBook Pro, but I have some other things to take care of first.
