I saw a FAQ about APFS causing slowdowns on HDD when files are duplicated. I understand that it gets progressively worse over time the more the files are changed.

In my use case, I don't plan on modifying the files I add to my Thunderbay 4 RAID 5, will they still end up getting slower over time?

No, they won't suffer the slow down as much. Any time you edit a file on APFS, the changes are in another location, fragmenting the file. So it builds up over time. You are likely correct in your case. And if your volume does start getting slow, you can recreate the volume and restore from backup to get it faster again.
