Two RAID system on one Mac Mini

I have a client who currently has a four bay thunderbolt based raid system. He wants to add a second raid system of the exact same kind.

Can SoftRaid support two separate RAID volumes on a Mac Mini? Or should I recommend him getting a second Mac Mini to act as the controller for the second RAID system he is buying?

SoftRAID supports unlimited volumes, so the answer is yes he can add a second Thunderbay. He does not need a second license to run a second Thunderbay. If he is going to connect it to another system, that system needs a SoftRAID license.

What kind of toll does that take on the CPU to run two RAID's off one system versus running one RAID? Is it something that is a sizable hit? Or is it fairly negligible?

very little. You can look for yourself by running Activity Monitor and watching the SoftRAIDTool driver. It won't be much at all.
