Quick question. I am thinking of getting a 4 bay tb3 enclosure. If I do, can I have two SSD's be JBOD and the other two as a RAID volume? Or does the software see the enclosure as all or nothing?

SoftRAID sees each individual disk, as it should. And you can do anything you want, including a 2 drive volume and a pair of individual disks/volumes. You can even have DIsk Utility control the individual disks.
