How to do a clean OS X install

I am running a MacPro with 5 internal drives. 1 is an SSD for the OS and applications. 1 is a HDD for data (documents, music, photos and such) the other 3 are a SoftRaid RAID for Video data.

I would like to upgrade to El Capitan. I usually do a clean install instead of an upgrade. Can someone tell me the proper way to do this so that I do not lose my RAID setup?

You won't lose your SoftRAID setup. It is independent of the OS reinstallation.

After your install is complete, run SoftRAID 5.5 and let it update the driver. If this is a clean install, you need to re-enter your license number.
